Inference of Commelinidae deep phylogeny, with a focus on Commelinales and Poales. OUTSTANDING questions in Commelinidae systematics include the structure of the broad phylogenetic backbone of Poales, and interrelationships of the families of Commelinales. We report here on a broad and dense sampling for these two clades for ~15 kb of plastid data per taxon, before alignment, from genes of diverse function and rates of evolution. Our exemplar-based sampling is essentially complete at the family level in Poales, and includes multiple representatives from such critical clades as Ecdeiocoleaceae and Joinvilleaceae, two candidate sister groups of the grasses. Within-family sampling density is greatest for Poaceae and members of Commelinales, including most species of Philydraceae, a taxon that has not had a fully resolved position within the latter clade. We also assess currently unresolved deep relationships within the graminids and cyperids and among the basal Poales nodes. The phylogenetic placements of Centrolepidaceae and Hydatellaceae, two highly reduced taxa, are re-examined. We demonstrate that the well-known genome-wide substitution rate elevation found in the grasses is by no means unique to them, and that there was not a simple, single switch to a higher substitution rate in Poales.
