Systematics Section / ASPT Alice, Lawrence [1], Dodson, T. Michael [2]. Inferring the phylogeny of Rubus (Rosaceae) using chloroplast DNA sequences. WE used DNA sequences from two chloroplast DNA regions to test monophyly and infer phylogenetic relationships of Rubus and its subgenera. Our rpl16 intron and trnL-trnF region (trnLintron + trnL-trnF intergenic spacer) data sets comprise 95 Rubus species representing all 12 subgenera, Dalibarda repens, and Rosa as an outgroup. A combined parsimony analysis of suggests that Dalibarda is sister to a monophyletic Rubus although bootstrap support is only moderate (70%). The majority of Rubus species occur in a single large clade with New World members of subgenus Anoplobatus and subg. Dalibarda, and the circumpolar R. chamaemorus being basal. Most subgenera appear polyphyletic though several notable results are apparent within this large clade. Subgenus Idaeobatus species (e.g., raspberries) occur in six different lineages though most (15 of 23) are found in two subclades. Species of the exclusively polyploid subg. Malachobatus, except section Lineati, form a strongly supported clade that also includes two subg. Dalibardastrum species; this clade is sister to Asian R. calycinus + R. pectinellus of subg. Chamaebatus. Subgenus Rubus (e.g., blackberries) is paraphyletic including the putative allopolyploids R. macraei and three species of subg. Orobatus. In contrast, nuclear ITS data place subg. Orobatus species and R. macraei outside the subg. Rubus clade. Another well-supported subclade comprises representatives of five subgenera plus the Bhutanese endemic R. sengorensis.
