Systematics Section / ASPT Gernandt, David S. [1], Hernández-León, Sergio [1], Zerón-Flores, Omar [1]. The utility of cpDNA sequences for phylogenetic inference in Pinus subsection Ponderosae. PINUS subsection Ponderosae includes approximately 17 species distributed from western Canada to Nicaragua. The subsection is most diverse in western Mexico and California. Absolute age estimates based on chloroplast DNA indicate that subsection Ponderosae is relatively young, having diverged from other American hard pines during the Miocene, and many of its species may have originated within the last ten million years. Previous cpDNA based studies have achieved limited resolution, and the usefulness of the chloroplast genome for a species-level phylogeny of the subsection remains unproven. DNA sequences for five chloroplast regions commonly used as phylogenetic markers (rbcL, atpB-rbcL spacer, matK, trnL-F spacer, and rpl20-rps18 spacer) have only five informative positions across 4,900 base pairs for 17 species. We designed 22 primer pairs to amplify highly variable regions of cpDNA as identified by comparison of publicly-available complete genomic chloroplast sequences for Pinus thunbergii and P. koraiensis.
